Could the tyre lever, if left loose in the trunk, damage the item your friends wanted to transport?
Was the item valuable? Was it made of glass? Was it an electric or electronic device?

Does it have to do with tyre lever's heaviness? With its shape? With the material it's made of?
Would loose screwdriver also damage the item? Loose wrench?

It seems unusual that a tire iron could be that much of a risk in a trunk. Is there not a way to secure it so that it does not move around in the trunk? Or was this not the type of concern that you had when you loaned the car?
Did the people want to put a person into the trunk? Something that is heavy? Something too big to carry in the cabin? Something that could easily be damaged? Something that was going to be eaten?

It seems unusual that a tire iron could be that much of a risk in a trunk. Indeed, that's one of the reasons I made a puzzle out of it. Is there not a way to secure it so that it does not move around in the trunk? That would not help. Or was this not the type of concern that you had when you loaned the car? I was not concerned about it moving around.

Are only relevant factors as to why could the tyre lever damage the thing: the properties of the tyre lever and of thing-to-be-transported? Would the material of tyre lever somehow react with the material of thing-to-be-transported?
Was the thing-to-be-transported some kind of precise machine? Model plane?

I was lending out my car to a skydiver friend, so he could go pick up some people participating in a show jump at another landing site. I cleared out the seats and trunk to give them plenty of space, but I did not want to take out the tyre lever, in case they had a flat. The lever had some old grime and grease on it form the last time I changed the tyres (I grease the bolts so they don't stick), and I did not want that to get onto the parachutes. In the best case, they would be really difficult to get clean, and in the worst case the grease would damage the fabric. So the best place where I could put it was under the driver's seat.

Until then they were of the (correct) impression that I'm a very peaceful and non-violent person, but when they found the tyre lever there they thought I wasn't such a pacifist after all.
